The logos used for the groups from Transformers (Autobot & Deceptacon) and GI Joe (Cobra, GI Joe, Arashikage clan) are really good and iconic. (and for Adam heavily tattoo'd)

Superman stands out above any other comic logo because it has gone thru very little change while remaining very popular. Even thou Batman is probably a more popular character, his symbol/logo gets tweeked and restyled a lot.

My 5 would have been:
1) Superman
2) Cap's shield
3) Flash's lightning bolt
4) Cobra's symbol
5) classic Batman symbol

My top five logos are as follows-

1. The Guild of Calamitous Intent (Venture Bros.)
2. Grendel's logo
3. BPRD logo
4. This isn't from a character or team, but the original Dark Horse Comics knight chess piece.
5. The Madman logo
